Like in TDK how he more or less had the hospital bomb scare and ferry social experiment going on at the same time he turned and unleashed Harvey Dent in the background under everyone's nose. The hospital scare spread the police force thin and kept them busy. The missing hospital bus had them looking for Harvey in the wrong place. The ferry experiment was controlled and had a countdown, so the police had to act quickly in force to get it controlled. The people on the ferries dying would have been tragic, but it wouldn't have destroyed Gotham. But giving Harvey time to do damage while the police were busy evacuating hospitals, looking for bombs, and invading the Prewitt building would when everyone found out what he did.

A similar sleight of hand is going on in TJB. Which is why Scott is incredibly awesome.
